How do you contain corruption with no eligible tokens?

Quick answer

If there's no eligible ship or slot to receive a Corruption, you simply skip adding it — Corruption is never forced onto an ineligible target.

During the Breach phase, when a Sector contains both a Rift ("Biff") and at least one Voidborn ship, the resolving player adds 1 Corruption to a House-affiliated ship of their choice in that Sector. However, if all House-affiliated ships in that Sector already have a Corruption, you do not add any Corruption at all — there is no substitute target [p.6 — IV. BREACH PHASE]. Corruption can also never be placed on a player's Frigate, a Civilian ship, or the Revenant, so these are never eligible targets in the first place [p.6 — IV. BREACH PHASE].

On your own Frigate board, Corruption you gain (e.g., from landing on a Corrupted Planet action or activating a corrupted ship) must go on one of your Frigate's empty Corruption slots [p.4 — Corruption]. When you later remove a Corruption from anywhere, it goes to one of the three Corruption slots in the upper-left corner of your Frigate board; once you accumulate 3 there, you discard them and draw 1 Hidden Influence card, freeing up space again [p.4 — Corruption].

Watch out: "No eligible tokens" during the Breach phase specifically means no un-corrupted House ship remains in that Sector — in that case the attack's Corruption effect is simply skipped, not redirected to another Sector or to the Revenant [p.6 — IV. BREACH PHASE].
