How do enhancements work with Eternal Decks?

Quick answer

"Enhancements" refers to Solo Play Story Mode, where you spend gained Stars to strengthen a Golem's Communication Disc abilities by filling in diamonds on the record sheet.

Details

In Story Mode, each time you clear a Stage you calculate a score based on Stars gained, unspent Hearts, and unused Rare Cards [p.31 — SOLO PLAY]. For every Star you gained, you draw on a star-shaped dotted line and can also fill in a solid diamond belonging to one of the three Golems (Alpha, Beta, or Gamma) [p.31 — SOLO PLAY]. Filling in a diamond unlocks the disc ability written next to it; if an ability has two diamonds, both must be filled before it becomes usable, and some abilities have prerequisites that must be filled first (e.g., "Draw two cards instead of one" before "Draw from the Random Deck") [p.31 — SOLO PLAY].

You may spend these Star points to strengthen discs at any time — during a Stage or between Stages — so you can time the enhancement for when you need it most [p.31 — SOLO PLAY]. Each Golem also starts with one diamond already filled in by default, giving it a baseline ability from the start of the game [p.31 — SOLO PLAY].

Separately, there is a related but distinct mechanic called "Golem Modification," where storing cards under a Golem Card (a 4th action, usable once per Stage) can unlock entirely new abilities in Stages A and B by filling in hexagons instead of diamonds — you may unlock up to two such abilities this way [p.57 — SOLO PLAY]. Storing cards in Stage C or D also grants bonus points, and storing a card in Stage E lets you place a special Jewel on the Golem Card that counts toward clearing that Stage [p.57 — SOLO PLAY].

Watch out: If you lose a Stage, any Star points you already spent to strengthen a Golem's disc abilities remain spent — the upgrades are kept even though you take a score penalty for the loss [p.56 — SOLO PLAY].
